Project 1: In Silico Analysis and Design of Protein-DNA Interaction Surfaces
Problems:
• DNA-binding proteins trigger conformational changes in DNA
• Specificity of proteins for DNA sequences and structures are largely unknown
Aims:
• Analysis of protein-DNA interaction surfaces
• Prediction of mutational effects on protein-DNA binding
• Design of DNA-binding proteins with pre-defined specificities
Project 2: Effect of General Anesthetics on Biological Membranes Studied in Simulations
Problems:
• Molecular mechanisms underlying the effect of anesthetics largely unknown
Aims:
• Modeling of biological membrane mimics
• Force field development for different lipid types
• Study of the effect of different anesthetics in molecular dynamics simulations both on the membrane and on ion channels
Project 3: Pore Formation in Biological Membranes by Electric Fields and Anitibiotic Peptides
Problems:
• Characteristics of Membrane Pore Formation
Aims:
• Modeling of biological membrane mimics
• Force field development for different lipid types
• Effect of different antibiotic peptides and electric fields on biological membranes, peptide design
Requirements:
Bachelor/Master in Chemistry, Physics, or Bioinformatics, Linux experience
