[求助] gromacs运行问题已有2人参与

各位大神,我用一个小程序对膜进行剪切处理后,进行能量最小化时出现下列问题:

mdrun_mpi是并行版本的mdrun,双精度的mdrun_mpi需要单独安装。出现什么问题?

有些原子重叠了。用双精度版本的mdrun跑跑看,能不能把重叠的原子分开。如果实在不行,有一个野蛮的做法就是把gro文件中第5867个原子所在的整个分子删除掉。删掉分子后,记得修改gro文件第二行的总原子数,不然会出错。
