FlexX 和 Autodock的优缺点比较

| 我用FlexX做的DNA对接，AutoDock做的蛋白对接，编辑问为什么分别用这两个做？其实这两个是不同的实验室做的。不知道怎么回答啊。 |

| 除非你的两个体系中torsion的键数相差很大，如果我没有记错的华flexX是片段生长？而autodock的话torsion是有限制的，基本上大于11的话结果就不靠谱。而且autodock在计算affinity energy的时候会考虑torsion消耗的能量。这样有的时候torsion energy很高时，整体的affinity energy就下来了。但是实际可能不是这样。这个可能也是不建议torsion在11以上用autodock计算的原因，我自己有很多的例子，用vina跑出来affinity energy很高，但是autodock一跑，就下来了。 |

FlexX has actually been developed at Fraunhofer Institute SCAI. Both, FlexX and AutoDock are amongst the most widely used docking tools.[24] FlexX is based on an incremental base fragment construction and a conformation sampling algorithm while AutoDock is based on Lamarckian genetic algorithm. FlexX can, by default, generate the interaction information of the predicted binding poses along with the binding energy scores of the docked conformations of the ligand. However, AutoDock does not produce such interaction information by default and therefore, AutoDockTools’[25] scripts were modified to produce similar interaction information for the docked conformation of the ligand like those of FlexX. 正好独到这篇，Mol.
