[求助] DS中如何实现分布优化

对于已经构建好的同源模建,我想通过DS实现对蛋白的分布优化。首先只优化离子和水;其次优化蛋白骨架;最后完全优化。类似于这样的:A three-stage EM protocol was employed for thesolvated enzyme energy minimization. At each stage, mini-mization was executed with 3000 steps of the steepest descentalgorithm and 6000 steps of the conjugate gradient algorithm, withminimization criteria set at 0.1 and 0.001 RMSG, respectively. Inthe first stage, the protein was constrained and only the solva-tion model was minimized. In the second stage, the heavy atomswere constrained and the hydrogen atoms of the protein wererelaxed, and both the solvent molecules and the protein hydro-gen atoms were minimized. In the third stage, all the solvationmodel molecules and protein atoms were allowed to relax.请问我该如何实现上述步骤,谢谢~

这个要用simulation里面的模块,把你想要constrain的部分束缚住(在tool中有个simulate structure在里面找),然后运行protocol→ minimization,详细设置里面的参数,就按你上面说的3000步steepest和6000步conjugate,应该就可以了,你这是要跑动力学的节奏么?

我只是想对构建的同源模建进行优化,不需要进行动力学,按你说的话只能在minimization中分步做了,先用steepest优化,在上一步的结果基础上再用conjugate 优化了?

是啊,一般同源建模以后可以做侧链优化,loop优化,然后就是minimization啦,分步作就ok啊,打开上一步的结果然后再次minimization就可以了
