I think it is a normal phenomenon for the diffusion method when your sample possesses color.
That means your color compound was not dissolved well in the upper phase while most of them in the lower phase.
By this method you will need to try different ratio of the two solvent you are using, so it will be a difficult process even your samples are in a high concentration.
