topol文件不识别小分子 已有1人参与

Warning存在的问题：你在top文件里面的分子的排例顺序与gro文件出现的顺序不一样，所以会这样。举个例子，如果你的体系有两种物种A与B.A有10个原子组成（A1,....A10），B有5个原子组成(B1,....B5). 在拓扑文件里面，若你是这样写的话： [ molecules ] A 10 B 10 那么，你的gro文件里面的顺序也必须是：先写10个A分子的坐标，然后再写10B分子的坐标。这样，才能一一对应。 如果你的gro文件是先写10B分子，然后再写10A分子的话，那么，前50个原子都会对不上号，即A1--B1,这样的mismatching的现像。假如这个时候，你忽略这个warning(-maxwarn 来忽略)，那么，就按top文件这个顺序走下去，显然会出现错误。 结论是：你再检查一下你的top与gro有没有一一对应。 |

There was 1 warning 这个warning可以忽略不管，因为： atom names from topol.top will be used atom names from solv.gro will be ignored 我在做模拟的时候，也遇到过类似的问题，这个warning忽略掉不会影响。在后续的模拟中，就不会提示了。 There were 2 notes 第一个notes的意思是你的体系没有电中性，你的 系统带有6e个电荷 因此你需要给系统添加 -6e个电荷 |
