【在线答疑】UCSF DOCK分子对接和虚拟筛选已有19人参与

大家好， 大家都知道ZINC数据库在药物设计中的重要地位，而USCF DOCK(http://dock.compbio.ucsf.edu/)是针对ZINC数据库设计的，它有很多优点 1.很简单的实现平行编译，而autodock需要用DOVIS,或者分割数据库。 2.USCF DOCK实现了PB/SA的打分方式。 3.可以实现大规模的虚拟筛选。 4.其经典的grid score=表面接触匹配格点能+静电格点能+VDW格点能 5.具有刚性和柔性的对接功能 6.用amber力场提高对接精度。 7.源码公开且免费 USCF DOCK确定蛋白的口袋，用了一个有意思的算法，如图 1. First, while n-1 spheres can be constructed at each surface point, the sphere of smallest radius are only considered. 2. Second, for each smallest sphere, we calculate the angle formed by the 2 surface points, i and j ,and the sphere center. The angles less than 90 is retained 3. Third, Receptor spheres are accepted only if point i and j belong to atoms in amino acid residues that are more than 4 apart in sequence. 4. Last, the radii greater than 5 A; is eliminated. | 您好！我想问下，我用dock提交了一个作业，但是由于停电，我只好kill 3360,3360是我的作业号，那么我现在想restart，我该如何操作呢？手册中写道In database search mode of DOCK (when multiple_ligands, orient_ligand, and rank_ligands are selected), DOCK periodically saves information necessary to restart the search from its current location in the database in a *.rst file. If there is a power failure or the system crashes, you can set up a new run to start where the last one was stopped. First, make a copy of dock.out so that status of the previous run are saved. Then relaunch the job using the -r flag at the command line. (Do not change the remaining files, since DOCK needs them to restart successfully.) When the restarted run finishes, the sorted list of ligands in the output file will include the top scorers from the entire data-base。但是没有写明具体的命令，请示教。 |

我有两个问题想请教一下： 1.就是上次您回我的帖的那个问题 fmt: read unexpected character apparent state: unit 2 named temp2.sph last format2I5,F8.4,I8,4F12.6) lately reading sequential formatted external IO Aborted 这个到底是什么原因造成的，我看有的帖子说是是要将整个蛋白的净电荷归零，不知道怎么做 2.在用DOCK进行筛选的时候，我down了zinc的库，是不是我直接在dock.in中将zinc库列出来呢，就是在ligand_file 后面给出库的位置呢？ |
