本文先利用 PORTRAIT 软件对两个目的害虫转录组进行非编码 RNA 的预测,然后将预测结果与常用的非编码 RNA 数据库(NONCODE、RFAM、RNADB)进行同源性比对,最终确定在昆虫转录组数据中存在的的非编码 RNA。研究发现,除了在白背飞虱中发现的非编码 RNA 数目相对较多外,其他物种中的非编码 RNA 都比较少。分析认为,非编码 RNA 在序列上没有蛋白编码基因保守,基于序列保守性的同源分析可能无法有效地发现非编码 RNA。另一方面,solexa 测序策略可能不利于非编码 RNA基因序列的富集,丢掉了大量的非编码 RNA 基因信息,转录组可能不是用于分析非编码 RNA 的有效数据。 We predictednoncoding RNAswith the software PORTRAIT. The predicted noncoding RNA genes were used to search the well known database of NONCODE, RFAM, RNADB. As results, only a limited number of noncoding RNA genes were found. An exception was that many noncoding RNA genes were found in S. furcifera. We reasoned that the seqeunces of noncoding RNA are not conserved, which can not be found by homology searching.Another reason is that the sequences of noncoding RNA might be lost in the sequencing procedures of Solexa, which need be further investigated. |

| We firstly used the PORTRAIT software to predict the non-coding RNA of two target pests transcripts ,then the predicted results was compared with the RNA database NONCODE, RFAM, RNA DB for homology to identify the non-coding RNA in insect transcriptome .Multiple non-coding RNA was found in S. furcifera and few in other species .It is believed that there is no conserved protein-coding gene on non-coding RNA gene sequence and homology analysis based on sequence conservation can not be effective in finding non-coding RNA.Another reason is that solexa sequencing strategy may not be conducive to the enrichment of non-coding RNA gene sequence and lots of non-coding RNA gene information losted .In other words ,transcriptome may not be valid data for non-coding RNA analysis . |
