怎样解决AMBER中ptraj检查出来的atoms are too close

在优化后，跑MD，每次都会出现如下错误： Coordinate resetting(SHAKE) cannot be accomplished, deviation is too large NITER,NIT,LL,I and J are :0 1 8856 23579 23580 Note: This is usually a symptom of some deeper problem with the energetics of the system. 然后用ptraj检查，有原子间距离较近， OVERLAP： atoms 26588 and 95652 are too close! ………… 很多，有些是与Na+,有些是RNA之间原子的距离过近，请问这要怎么解决？AMBER新手，不太懂得啊！！有哪位可以帮助一下吗？谢谢 |
