因为你的pdb文件里有非正常残基DA,amber是无法识别的,所以它自动的将这些原子加入库里面,要为这个非正常残基重新定义一套力场,然后加入库中,才能做下去,这要做很多的前期工作啊.依我的观察,你这个应该是一个DNA分子片段的pdb,你的力场没选对,你tleap或xleap后用source leaprc.ff99SB,应该就不会出问题了

是不是因为你的有些原子定义在Amber力场没有,你试试对比看看,再稍作修改,应该就可以了
