[交流] 【讨论】关于DS中的蛋白质同源建模步骤(附教程)

根据教程里蛋白质同源建模的步骤，Sequence Analysis ， Load selected Structure，Align Multiple Sequence protocol这几步比较正常。做Homology Building protocol这一步时，没找到这个菜单，点了Build Homology Models，运行后，提示error:
build models component cannot handle/

请问是我的操作有问题，还是软件组件安装不全，还是没有使用这个组件的权限

其中，蛋白质同源建模的主要操作步骤：
打开 P41131.fasta 数据文件(我是从这里下的：http://www.ncbi.nlm.nih.gov/protein/728848）
Identifying a homologous structure using the BLAST Search protocol通过BLAST Search（DS Server）Protocol 寻找同源结构
在Protocol管理器，打开Sequence Analysis 文件夹然后双击 BLAST Search （DS Server）Protocol。
在参数管理器中，点击 Input Sequence 参数并从下拉菜单选择 P41131

41131。
点击 Input Database 参数并从下拉菜单中选择PDB_nr95。
然后在Protocols工具栏，点击；或使用F5；还可以在protocol游览器点击右键，在快捷菜单中点击
在Jobs 游览器中，双击完成的任务。
在Html 窗口，选择Output Files ，单击 P41131.xml
这就得到通过BLAST 搜查找到的序列。
分析BLAST结果 analyzing the BLAST results
在 P41131 — Blast Window底部，点击并打开Table View。
点击并打开 Map View。
在Map View 或者Table View 中，右击1HXO_A，并选择 Load selected Structure。
点击 P41131 – Sequence Window，然后点击右键选择Insert Sequence | From Windows….
在对话框中，选择 1HXO_A，然后按OK。这样就成功地讲1HXOA序列添加到P41131 Sequence window。
最后关闭与BLAST有关的窗口。
使用Align Multiple Sequence protocol 进行序列比对
点击P41131 – Sequence Window 窗口。
在状态栏里，我们可以看到两条序列的序列一致度只要5%序列相似度只有19%。因此必须通过序列比对，这两个值都会得到提高。
在Protocol Explorer，在Sequence Analysis 单击里，单击Align Multiple Sequence protocol。
然后在Parameters Explorer，Input Align Sequence选择P41131.然后运行Protocol。
在Jobs Explorer 双击完成的任务。在Html Window Output file，点击P41131.bsml 连接。
这个新的 P41131-sequence Window(1)的状态栏里，我们发现序列一致度达到了39%序列相似度达到了51%，有了很明显的提高。
使用MODELER建立一个3D结构
在Protocol Explorer，展开Protein Modeling 文件夹，打开Homology Building protocol。
然后在Parameters Explorer里，Input Sequence Alignment 选择P41131-Sequnce Window(1)。展开Input Sequence Alignment，Input Model Sequence 设置为P41131。
在Input Template Structure 选择 1HX0A。根据需要选择Optimization Level。
最后运行protocol即可。
