[交流]关于AutoDock输出结果中的能量值

下面是autodock运行 打分值最好的输出结果 Rank: 1_1 Binding Energy: -15.1 kI : 8.58pM Intermolecular Energy : -14.39 Internal Energy : -5.38 Torsional Energy : 3.84 Unbound Extended Energy: -0.83 Cluster RMS: 0.0 Ref RMS: 6.79 tutorial中说Dock Energy=intermolecular energy+internal energy 那么在此例中Dock Energy=-14.39+(-5.38)=-19.77,而Binding Energy=-15.1,两者并不相等, 但两者是平行的,按这两个能量值进行排序都得到相同的排序结果 我很困惑的是 如果Binding Energy就是我们关心的Binding Free Energy(结合自由能△G),那么Dock Energy又是什么含义? Dock Energy and Binding Energy有什么不同,他们都是怎么定义的? 还有这里Binding Energy的单位是kcal/mol还是kJ/mol或是其它? |

分子间的结合自由能计算不应包括分子内能,这点我非常的认同. 我的理解是文献中引用的能量值△G(结合自由能,binding free energy)就是输出中的binding energy,即 △G=binding free energy=binding energy,AutoDocK结果中的△G应该直接计算得出,不可能再经过计算得到. freeEnergy与Binding energy 虽然很接近,但不绝对相等.很可能是它们的定义略有不同,而不能将他们等同起来,因为我觉得AutoDocK那么广泛使用的程序,不可能在这点上没有做到精确. |

楼主，我愿意与您讨论这个问题，autodock里边的这些能量项确实有些令人迷惑，但是请您先看一下这个，我自己提取并按自己的理解翻译总结的： The upper panel displays information about the current conformation. This includes its overall rank, for example the best result is always 1_1: lowest energy cluster_best individual in cluster. Docked Energy is the sum of the intermolecular and internal energy components. Cluster RMS is the root mean square difference rms between this individual and the seed for the cluster. 1_1 is the seed for the first cluster so its Cluster RMS is 0.0. Ref RMS is the rms between the specified reference structure. If no reference structure is specified in the DPF, the input structure is used as the reference. freeEnergy is the sum of the intermolecular energy plus the torsion entropy penalty which is a constant times the number of rotatable bonds in the ligand, kI calculated from the Docked Energy. 译文：（此为自己翻译如有不确切，敬请谅解，仅供参考理解） 上部面板显示当前构象的信息。 包括此构象的综合评价，例如最好的结果总是（1_1：最低能量类群_此群中的最好构象） 关于docked Energy: 对接能量＝分子间能量+分子内能量 关于freeEnergy: 自由能＝分子间能量项+扭转熵因子罚分项（这一项的值是一个常数乘以配体内可旋转键数目，此处我怀疑这一项的值要么是那个unbound extended energy,是这一项值的可能性比较大，因为这两项加起来很接近freeEnergy的值，但又不是绝对相等，小数点后总差点。） 按我的理解总结是：结合自由能应为freeEnergy项，首先是字面翻译，其次是我认为分子间的结合自由能计算不应包括分子内能，愿与楼主讨论此判断结果！ |
