Different strains of mtDNA ND3/ND4L/ND4 gene fragments for different carps were analyzed by means of PCR-RFLP, in which the gene fragments of wild carp, crucian carp, red carp, crucian carp and color crucian carp and goldfish were sequenced. The sequence results were analyzed by RESearch-version 1.0 software, and the specific restriction enzyme sites was calculated. MvaI DNA was finally selected as a restriction endonuclease to digest the fragments of the gene, at the same time, carp was introduced as an outgroup to construct a phylogenetic tree. It was shown from our analysis to the multiple samples that we could distinguish the four different varieties of carp rapidly and accurately based on polymerase chain reaction namely analysis of restriction fragment length polymorphism, which provided a theoretical basis for further study on species identification. However, only one base difference between two kinds among wild carp, goldfish and carp color for their gene sequences, which means their similarity close to 100%. Besides, it was failed to find any restriction enzyme sites point based on the analysis results of about 290 kinds of enzymes in the digestion software, which also verified a number of viewpoints from research workers on the origination of goldfish and color carp.
