弄到凌晨了，问题也没解决。按照坛子里出现类似问题的帖子进行尝试，发现： （1）把步长变小，行不通，还是出现同样的问题： warning：Bad global exclusion count, possible error warning: Increasing cutoff during minimization may avoid this. ERROR: Constraint failure in RATTLE algorithm for atom 787!.... Constraint failure :simulation has become unstable （2）按照出现的错误： warning：Bad global exclusion count, possible error warning: Increasing cutoff during minimization may avoid this. 我把cutoff的值变大，NAMD的光标不删了，log也不更新，也就是NAMD直接罢工了（选了两个值试都不行） 我把cutoff的值变小，也不行同样出现： warning：Bad global exclusion count, possible error warning: Increasing cutoff during minimization may avoid this. （3）其他的原因：psf文件有问题？？我是菜鸟也看不出来，在产生psf文件的log里没发现有任何问题。 （4）原子重叠，哎，我都不知道怎样查看，笨。 我把我的psf与pdb放到网盘里了（咱们坛子传不上来）：http://u.115.com/?ac=my#ct=frame ... id=1&cid=998954 用户名：tonme 密码：002725 （5）期待大家的指点，谢谢了。 |

最新进展： 缩小步长不行，还是出现同样的问题。 现在我把cutoff改为2或1，发现每当算到第528步的时候就算不下去了，log文件不更新了。在linux系统终端的那个光标还在闪，不知道这是为什么？？？ 另外： conf文件里的cellBasisVector1/2/3,我一直是按照这个公式进行的： cellBasisVector1 = |min(x)-max(x)|,0,0 cellBasisVector2 = 0,|min(y)-max(y)|,0 cellBasisVector3 = 0,0,|min(z)-max(z)| cellOrigin是写的是center的值， PME我是按照baoding说的那样，cellBasisVector/PMEGridSize<=1,且是2 or 3 or 5 的倍数 我也延长了minimize的时间，可没用，只算到第528步的时候log文件就停了，知识终端的光标还在闪。 大家帮我分析一下，这是什么问题啊？？还有哪里我需要修改的？？先谢谢各位了。 psf pdb 以及conf log文件均在：网盘里了（咱们坛子传不上来）： http://u.115.com/?ac=my#ct=frame ... id=1&cid=998954 用户名：tonme 密码：002725 |

现在知道为什么总是算到第528步就算不下去的原因了，是因为cellOrigin是我写的是center的值，当我帮它改成0,0,0时就可以完全算完了。下一步我想改cutoff试试，能否消去 warning：Bad global exclusion count, possible error warning: Increasing cutoff during minimization may avoid this.
